I clean up after him a minimum of three times a day. Any problem areas, (meaning poop that's stuck to the grass) I hose down. I even soak the lawn with a sprinkler every other day and it seems the flies increase. Any suggestions? And, please don't say "kill the dog" which was advice from some genius.

get fly paper and traps from the local hardware store, this will lessen the problem a bit but unfortunately you are doing all you can. Dont waste water with a sprinkler though. If you are hosing it then thats enough..t
it doesn't sound as though it is the dog. Just a coincidence. This is fly season, especially house flies, so just wait until cold weather
You are never going to completely get rid of them.Cleaning up after him and hosing the problem areas are the best thing.I wouldn't recommend any chemical since your dog is so young.
If your puppy doesn't eat all of his dogfood maybe they are attracted to the leftovers?
